I know there is the tomb you go in the companion quest line, but what about the one said to have been built under windhelm? I know he didn't use it, but they said it was built before his death

I don't think that Ysgramor's Windhelm crypt is in Skyrim.
A shame though, I've been under Windhelm many times all I see is alot of chests...
In the lore, he was supposed to be buried in a tomb below Windhelm, but decided to change that to his current tomb - facing Atmora: "...though his heart lived and died in this new land, it would forever yearn for the beauties of still-green Atmora" . See Songs of the Return, Vol 19.
But yes, I cant believe they didn't include it as a quest or location in game. It had potential.
