Set 6 years after the ending of Arena, the Main Quest in The Elder Scrolls II: Daggerfall is a series of quests that all lead to putting Lysandus to rest and activating the Numidium. The protagonist is The Agent.
- Privateer's Hold – The ship which was meant to transport the agent crashes during a storm. The Agent must find their way out of Privateer's Hold.
- Instructions from the Empire – Having escaped the dungeon, the Agent must find Lady Brisienna Magnessen for further instructions. She will inform the Agent about the missing letter of the Emperor and the haunting of King Lysandus.
- Concern for Nulfaga – Queen Aubk'i of Daggerfall is concerned about the state of Nulfaga, and tasks the Agent with checking on her.
- Morgiah's Wedding – Princess Morgiah is willing to tell more about the Emperor's letter, for a price.
- Mynisera's Letters – Suspicious of the recent activities of the dowager queen Mynisera, Queen Aubki'i tasks the Agent to investigate.
- Blackmail – Prince Helseth Hlaalu tasks the Agent with delivering a letter, and offers to provide information about King Lysandus in return.
- The Beast – Help a maid of Castle Daggerfall put her Werewolf brother to rest in return for some information regarding the Emperor's letter.
- The Emperor's Courier – Discover why the Emperor's letter, which was meant to be delivered to Queen Mynisera, ended in the hands of Queen Aubk'i.
- Orcish Emancipation – Retrieve the Emperor's letter from the Orcs of Orsinium.
- The Missing Prince – Find the cause of the disappearance of the brother of prince Lhotun of Sentinel in return for some information regarding King Lysandus' haunting of Daggerfall.

- Soul of a Lich – Assist the King of Worms, Mannimarco in trapping a powerful soul in return for information about the Underking.
- Painting the Truth – Having previously helped her son, Queen Akorithi requests the Agent to steal a painting from Castle Wayrest.
- The Ancient Watcher – Help some agents of the Underking against the Necromancers of Mannimarco in return for information about King Lysandus.
- Medora's Freedom – Obtain a Unicorn Horn so Medora Direnni can lift the curse of Direnni Tower.
- Barenziah's Book – A book about Barenziah is owned by the Orcs of Orsinium. Find and retrieve the book for the Queen.
- Dust of Restful Death – Visit Orsinium for the dust of restful death, required by Medora Direnni to have a means to talk to Lysandus.
- Lysandus' Revelation – Find the body of Lysandus and use the dust of restful death to discover what is needed to put his spirit to rest.
- Lysandus' Revenge – Lysandus wishes revenge against his murderer, Lord Woodborne. Either kill Lord Woodborne outright, or deliver his journal to one of the powers of the Iliac Bay.
- Totem, Totem, Who Gets the Totem? – The Blades know the location of the Totem of Tiber Septim, but lack the forces to mount an assault on Castle Daggerfall to retrieve it. Find the Totem, and escape Castle Daggerfall, and decide which of the powers of the Iliac Bay should get the Totem.
- Journey to Aetherius – Having delivered the Totem, the Agent has to travel to the Mantellan Crux in Aetherius in order to retrieve the Mantella and enable the chosen power to activate the Numidium.
