You may have already had bounties in Whiterun before you joined. If you killed someone or stole something, put all the stolen goods you have in a chest you own (the guild gives you one) and pay off your bounty so you don't lose anything. Then you should be fine.
You can still enter those areas. You may perhaps have a bounty. I've noticed royal guards will attack even if you don't have a bounty anymore. Keyword anymore. When your in the guild if you go near a guard they will say "Hey I know you" or something similiar and if you talk to them they will remember your face from a wanted poster and try to arrest you. Your solution>> go into town pull out weapons and while your attacked or just before put them away and see if the guard stops to arrest you. WARNING if you are arrested you loose all stolen items, Best to store before attempting this.
That has nothing to do with Thieves Guild. I've been part of the guild and have completed many quests for them but have never had problems in any areas of skyrim. It sounds like you did something to get yourself a bounty.
On the other hand, if it is a group of three people (and not guards) they are likely assassins hired to kill you. That happens. A lot.
You propably have a heavy fine in Whiterun; did you kill people and left witnesses?
Joining the guild should not have any repercussions, except if you've been seen and reported doing something illegal.
Some merchants will hire thugs to kill you if you a) knock over their stuff in the store - b) steal from there store as part of your thieves guild duties ... also assassins will be hired to kill you for various reasons and the thalmor will hunt you down (as a perceived threat) once you've indicated your dragonborn status in High Hrothgar by completed the Jurgen's horn quest.
If u r a max lvl vampire, they attack u on site, maybe u stole from there , try yielding(sheating weapon)
If you are a vampire and/or have a high bounty of 1500 (I believe that's how much it is) the guards will attack you on sight.
Guards attack me on sight if I even have a 5 bounty, and won't let me yield at times (like when I murdered a chicken as a dragon attacked); try using a calm spell (or voice of the emperor power) and talking to them if you can. Be sure to pay your bounty and not say you're from the Guild, or serve a prison sentence. Check active effects to see if you have Sanguinis Vampiris as well. Saying I'm from the Guild never works for me, as I must do it on every Guard and it gets expensive.
I was an ordinary vampire, then I got Dawnguard and became a vampire lord. After that guards stopped attacking me, as long as I didn't go into vampire lord form while in cities. Try that if you have DG. (If you joined the Dawnguard, just ask Serana to make you a vampire.)
