Well, maybe the developers actually wanted that ending for the dwemer, and are planning something bigger for them (not that I support that ending, i want them back, ffs).
i concur with Alduin1996. consider the cult of technology apparently practiced by the Dwemer. they are analogous with the Maya, or with those currently on Earth who think it would be sweet to inhabit a robot instead of dying. whether in response to an extinction threat, or merely as a result of their own ideology, i believe they voluntarily sacrificed themselves to maintain their machines. after all, machines last forever. the incidence of low-level soul gems in the animunculi is primarily for loot distribution; it could be explained away any number of ways.
Just wanted to point this out, just cause Vivec says it doesn't make it totally true. Vivec has been known to lie, and seeing how Vivec isn't a real big fan of the Dwemer, even if he did know what happened or where they were I seriously doubt he would be very forward with the information. I always find it funny how so many fans seem to forget that people lie, people lie every day, and the writers of TES have a habit of adding that into the lore. Fact is; The winners get to write history.
As for is the Dwemer will ever return or not, hard to say but most likely, yes, eventually that will be the focus of a game. However, probably not the next title as the return of the dragons was the theme of Skyrim, with Daedra invasion being the theme for both Oblivion and TESO. Its extremely hard to say unless you either work for Bethesda (in which case you are under a nondisclosure agreement) or you have inside information, (in which case someone has violated the nondisclosure agreement). As for where they went or whatever, a little creative writing and they can have been just about anywhere. Maybe they couldn't be sensed because they went to an alternative Nirn where only they exisit. Why didn't Arniels go there, because he didn't have access to the Heart and so became a shade instead. And that is literally just off my head while I'm sitting here on the toilet.
However, either way I imagine we will start hearing about the next installemt in another year or so. Now that Fallout 4 is about to be released its a good bet that Bethesda has already begun working on the next TES title. Let the speculation begin, lol.
You shouldn't state unknown things like that as if they were facts.
Late to the party, but oh well. The theory I like the most and find most believable is the one by either Divayth Fyr or Vivec (one of the two I can't remember, I think it was Divayth though). The theory states that the Dwemer's disappearance might have had something to do with the process of acquiring CHIM, which is a state of an almighty existence beyond even that of a god's.
This state if I'm not mistaken, cannot be achieved by a God, but only by mortals. The way you can achieve CHIM, is by looking at the Tower, a godly image that exists inside the heart of Lorkhan. However, to be able to actually achieve CHIM, you need to be able to pinpoint your exact individuality. If you fail to do that, then your existence and any trace of it whatsoever will be erased from the entire Aurbis. I think the Dwemer might have simply disappeared entirely, because when Kagrenac tried to utilize the Heart if Lorkhan, he messed up something, causing the Dwemer race to disappear entirely, which explains why Vivec couldn't sense them anywhere in the Aurbis.
The mess up could've been that the Dwemer weren't able to pinpoint their individualities, thus causing their existence to be wiped out entirely. Or maybe Kagrenac's unirthodox use of the Heart caused it to have an unexpected result. Either way, I think this is how the Dwemer disappeared off Aurbis.
Whatever it may be, its certainly interesting. I find the dwemer race the only thing which keeps me intrigued in the TES series. And I'm almost certain that Bethesda will bring the dwarves or at least their wherabouts back at some point in future. I mean just look at how the long-dead dragons came back, the long-lost snow elves were discovered, and last but not the least, how the long-though-to-be-extinct dragonborn and his blades made a comeback.
Its not impossible, folks. Bethesda can bring the Dwemer back.
I think that in order to see their shades. One would have to be linked to whatever got rid of them. So the dragonborn had made contact with both Keening and the soul gem Arniel used thus allowing the dragonborn to see Arniels shade. Whereas the Dwemer used the Heart of Lorkhan and so were linked to it. This would be mean those wwho had made contact with the heart would be able to see the dwemers shades. So that would mean The Tribunal, Dagoth Ur and the Neverarine(seeing dwemer ghosts in morrowind). This could also mean that the Numidium could be used in some way to make contact with wherever the dwemer went. Just an idea of mine.

The Lore is Correct (as in the Story of Azura and the Box) so it could be a possibility.
They can't be found in any plane of existence if Vivec is anything/anyone to go by BUT even the last Dwarf said that he's not in a hurry to communicate with them either so that alone draws some questions.
