Et'Ada aren't effected by kalpic cycle and their are other things that survieve it as Hist or Umaril.
Also time in Aetherius and oblivion isn't the same as in mundus. So were you read that Lord Deadra fear Alduin?

Umaril did not survive the kalpic cycle
I think Alduin is badass, but his misplanning was also badass. He could have destroyed each city, one by one with the help of a few dragons, but instead always sent one poor bastard to be killed by the dragonborn and feed him with dragon souls. At least Mehrunes Dagon actually tried to destroy everything, but by the time he could open a lot of organized portals every city was already prepared to defend and the Amulet of Kings was in Martin's hands.
For Alduin he was fighting the 3 at the top of the Throat of the World then he was in a place were all but 1 dragon was dead and the world was ruled by men he had no time to plan.

Umaril's father was of previous kalpa so either him or his father made it to the next kalpa.
For the series overall, I'd say the best antagonist has to go to Jagar Tharn. The dude's straight up out of a damn comic book, the way he speaks (in the 1.07 patch, at least) and how he dies. The fact that he was actually able to overthrow the Septim empire himself for ten years before death was already an astounding achievement, let alone not having anyone except you know about it (which he doesn't know for 1/8th of the game). And that he was able to split one of the most powerful staffs known to man (last I checked, it was somewhere around there), and was able to drain its power and use it as a source of life, almost lich-like.
The next closest honor to that would have to be Camoran, since he and the Mythic Dawn pretty much brought a god to the overworld, to put it the least. Then again, some might not consider that an achievement since Daedric princes can communicate to the overworld at any time (with their shrines), last I checked. And on certain dates, they can be actually summoned physically (according to Daggerfall, at least).
Come, Nerevar, friend or traitor come! Come and look upon the Heart, and Akulakhan. And bring Wraithguard. I have need of it.
When it comes to mortal factions, though, my favorites would have to be the Thalmor from Skyrim and the Mythic Dawn from Oblivion. Both outshine Dagoth Ur rather easily, and they didn't have to rely on plagues or a giant robot with the heart of a god to do it.
Also, none can outshine Sheogorath/Jyggalag. The juxtaposition of madness and order was one thing the other villains don't have.
THE CHEESE! To die for.........
But don't forget about add-on antagonists. Because for me:
Hircine is better than Dagoth Ur
Jyggalag is better than Mehrunes
And Miirak is better than Alduin
