I am having trouble with these guys with my low-level theif character. I know that nobody knows why they come but does anyone know how to stop them from coming? It's very annoying because the fact they appear almost at random I can't backstab them.

Hired thugs will come if you steal things from the homes of the people who take you in at the beginning of the game, the families of Hadvaar/Ralof, after you escape from Helgen. It's actually the two small children that hire the thugs which is pretty hysterical if you ask me. So as much as it pains me to say, don't steal from them in the beginning even if it is easy pickings or when the hired thugs show up just keep running towards your nearest giant camp and let them do all the work. :)
Hired Thugs have a chance to attack you if you steal from anyone/assult them, so steal at your own risk. If you want to kill them, then just slide your difficulty down a little if you can't do it with what you have it at.
The hired thugs will work for anyone - even dogs. And you don't have to steal something to trigger them, just upset an NPC in some way. The wiki page claims Belethor will hire them sometimes if you just accidently knock over something in his store!
They can be incredibly challenging for a low-level player, as the OP suggests. You can often see them coming as they'll usually be on a road as you exit/enter a city or building, and they're walking and moving slow. I try to take the first one out before they say a word to me, with a bow or spell. I'll also dance around and try to maneuver them so I only have to fight one-on-one. I've also had great success calming them with Illusion magic, which I have come to view as essential for any sneak/thief.
A bodyguard can be handy for the thugs the only drawback is (without mods) most followers are terrible at sneaking so use them as guards when your walking around outside and for general adventuring but tell them to wait outside anywhere you plan to be stealing from or backstabbing in.
Followers are never good for assasination jobs. Most people use Lydia and are furieus on Bethesda because followers for sneaking sucks.
Cicero and Aela actually have sneaking skill but Cicero may start dancing and Aela won't (well shouldn't) tolerate crime there's the Dark Brotherhood Initiate too.
Yeah but most people are such dumbshit and believe that a heavy armored brute can do some good assasinations.
I don't understand the whole "followers sneak skill sucks" thing. I've never had that be an issue. Lydia, Mjoll, Jordis, and other Heavy Armor/"bad sneak" toting people I've used, and I've never seen them give away my position based on those poor sneak skills. Maybe they attack before I want them too, or just charge in there, but I've never been discovered JUST because of a followers sneak skills(or lack thereof lol).
