What I said was best for humans in Tamriel took the hero in this scenario, Dragonborn leaving after the main story quest ends into account.
By preparing a powerful 3rd Faction instead of killing the children of the Empire, hate the Stormcloaks as much as you want, they belong to the Empire in the end. Hate the Empire as much as you want, many Imperial Legionaires in Skyrim are the children of Skyrim.
Helping either side to completely exterminate the other ultimately only helps the Thalmor. Even the complete destruction of the Stormcloaks doesn't help the Empire as much as it helps the Thalmor.
Looking at all possibly scenarios, we'll focus on Dragonborn will leave at the end of the events of Skyrim meaning he only spend about 3 years will not stay for the next war.
You minus off the main storylines, the Last Dragonborn really just have one and half year. If the Dragonborn don't fight for either side, Ulfric will probably hide in his Fortress and never attempt to engage Tullius in a tactical contest again. The intense fight between Stormcloak & Imperial will likely drag on for another 5 to 15 years. If the Dragonborn participates, he'll probably puts the war to end within 1 year. Not everyone is superhuman like him. Siege machines still takes time to get to Whiterun and after Whiterun there's still Solitude or Windhelm. 1 Year is being extremely fast. A more comfortable but still ridiculously fast speed is 1.5 years.
That means 1.5+1.5 = 3 years. Dragonborn participating in the war will take all his time away.
However, if he spend his remaining time to unite the Guilds train a new generation, whether he stays or not after the events of Skyrim and its DLCs, he's going to create confusion. A confusion where Thalmor, Imperials and Stormcloaks becomes wary. As long as you choose your successor wisely, the successor must be inhumanly level-headed and will not choose Stormcloaks or Imperials at all because this path is so difficult, it might be easier to just let the Empire win the Civil War and perish together with the Aldmeri Dominion in the next war.
